Cornell does receive a discount by virtue of having an Enterprise Agreement (EA) with Microsoft. Any subscription that is under our EA automatically receives the discount. The egress waiver is automatic. There is nothing that the customer has to do to receive the benefit.

Is there a minimum / base charge for having an Cornell Azure sub-account?

No, the bill for a new sub-account with no resources added should be $0 until there is cost-accruing activity in the account, and there is currently no ongoing management activity from CIT that will generate charges in a sub-account.
